The CSV Import app will merge records from a CSV file with existing matching records and create new records in the target table. As far as I know, it’s not possible to merge/update only without adding new records. Am I missing something?

As far as I know, there is no native way to do what you want to do.
A quick way of handling this might be to simply delete the extra records after you have imported them.
However, for the best way of automating this process, I would highly recommend using Make's CSV integrations and Make's Airtable integrations to handle this for you.
You would setup an automation that would enable you to drop your CSV file into a cloud drive of your choice, and then Make would process each row of your CSV file for you.
You can then use routers & filters to create conditional paths in Make. This would tell Make to update any matching records in Airtable, while skipping any non-existing records in Airtable.
In this Airtable podcast episode, I show how to do a more generic CSV import into Make. It doesn't specifically solve your problem, but it gives you a general overview of how you can work with CSV files in Make & Airtable.
